After being named Player of the Year in Panama, Godoy began his career with Chepo and left the country in November 2011 to join Godoy Cruz on loan to play alongside fellow countryman Armando Cooper.
He relocated to Europe in August 2013 after leaving Chepo and signing with the Hungarian team Honvéd Budapest. On September 1, 2013, he made his team debut by going up against Kaposvár Rákóczi.

On August 6, 2015, Godoy committed to play for the MLS team San Jose Earthquakes. He re-signed a multi-year contract with the team on November 30, 2017. During the 2018 campaign, he assumed the vice-captaincy position.
