Msakni transferred to Espérance Sportive de Tunis in July 2008 after spending his formative years at Stade Tunisien.

On July 26, 2009, the first day of the 2009–10 season, he took the field for ES Tunis for the first time against Olympique Béja. He replaced Henri Bienvenu Ntsama on the pitch in the 79th minute of action. Msakni scored his first league goal in his third game against AS Kasserine two weeks later, on August 8, in the 54th minute of play, to help his team win 4-0.

He finished second in the competition with five goals, only behind Wydad Casablanca striker Fabrice Ondama, who finished with six goals and went on to win the CAF Champions League on November 12, 2011.

He won the Tunisian Ligue Professionnelle 1 for a fourth time on September 30, 2012, and was named the top goal scorer in the national football tournament with 17 goals. Msakni signed a four-and-a-half-year contract with Lekhwiya SC in Qatar on January 1 for a transfer fee of 23 million dinars (€11.5 million), which is the highest price ever paid for an African player.

On February 10, he scored his first goal in the 28th minute, helping his club defeat Al-Wakrah SC 4-0. On February 26, a free-kick by Msakni in the 33rd minute of the AFC Champions League helped his team win 2-1. Four English teams allegedly wanted Msakni in March 2013: Newcastle United, Arsenal, Everton, and Tottenham.

He scored in the 75th minute of the opening game against Morocco by dribbling past two opponents one after the other before launching a cross to the right that gave Tunisia a 2-1 victory. Sergej’s decision to become a footballer was profoundly influenced by this experience. Sergej’s dad, who was a midfielder for his team, led them to win the GAK Cup in 2002 and even had a GAK double in 2004.

With the help of his father, Sergej found his form and things began to turn around. Nikola Milinkovic took his son Nikola to a small field near their house after his training with his youth club to provide him with supplementary and personalized training.

It was he who taught his son how to alternately touch the ball with his right and left hand. As a consequence, Sergej was able to regain his starting position in the match.

In this moment of time, Sergej was all grown up and he had developed into an extraordinary player. The young man followed his father all over the country for his football career and he went through trials and tribulations along the way.

Sergej and his brother followed their father to Chaves, a Portuguese soccer club when he moved there. During his stay in Portugal, he was enrolled in a Sporting academy.
