Andi Zeqiri began playing football at the age of nine for the local team Stade Lausanne-Ouchy, and after three years was transferred to Lausanne, where he played with the young teams in 24 matches and scored 15 goals. Zeqiri made his professional debut on May 22, 2015, in a 2–1 away defeat against Le Mont, coming on as a substitute in the 71st minute in place of Anelko Savi.

Zeqiri joined Campionato Primavera 2 team Juventus Youth on a season-long loan with a purchase option on August 30, 2016. He made his debut on October 1, 2016, in a 2–0 home win against Sassuolo, coming on as a substitute in the 68th minute in place of Moise Kean.

Andi Zeqiri returned to Swiss Super League club Lausanne on July 1, 2017. On August 12, 2017, he made his return in the 2017–18 Swiss Cup first round against NK Pajde Möhlin, coming on as a substitute at the 89th minute in place of Gabriel Torres.

Andi Zeqiri signed a four-year contract with Premier League team Brighton & Hove Albion on October 1, 2020. On 20 December, he made his debut for The Seagulls in a 1–1 home draw against Sheffield United, coming on as a replacement in the 72nd minute.

In January 2021, he made his debut for The Seagulls in a third-round FA Cup fixture away at Newport County, which Brighton won on penalties. Zeqiri lost his place in the team in the 63rd minute. Since 2013, Zeqiri has represented Switzerland at the youth international level, playing for the U15, U16, U17, U18, U19, U20, and U21 teams, and scoring 29 goals in 61 games.

On June 17, 2020, Zeqiri’s father revealed that his son had secured a Kosovan passport and will begin the process of completing the necessary documentation, allowing him to play for Kosovo immediately following the conclusion of the 2021 UEFA European Under-21 Championship with Switzerland U21s.

On August 26, 2020, Agim Ademi, president of the Football Federation of Kosovo, revealed that Zeqiri was scheduled to be called up to Kosovo in September 2020 for the 2020–21 UEFA Nations League matches against Moldova and Greece, but was unable to participate due to documentation issues.

Zeqiri was nominated to the Switzerland U21 team for the 2021 UEFA European Under-21 Championship on March 15, 2021. He appeared in all three of Switzerland’s group matches, including the whole 1–0 victory over England U21’s as they placed third in Group D and failed to qualify for the knockout stages.

Zeqiri devoted his international future to Switzerland after being nominated to Switzerland’s 29-man preliminary squad for Euro 2020 on 19 May 2021, his first senior call-up. The competition took place in the summer of 2021, after being postponed from the previous year due to Coronavirus.

In his first match day squad debut, he was an unused substitute in a 2–1 friendly win at home against the United States on 30 May 2021 in a warm-up match for the Euros. A day later, he constituted one of the three players dropped from the finals squad. On September 1, 2021, he made his national debut as a substitute in a 2–1 friendly victory against Greece at home.
